The irritation is a result of the stomach acid entering the esophagus as well as the violent muscle contractions that occur with vomiting. This should be investigated by a doctor because there is also a possibility of a tear (Mallory-Weiss tear) due to the vomiting. There could be other less common complications possibly related to the stomach flu.
